These fungi’s in-game description doesn’t really explain what they’re used for, and they stack in a very odd way within the inventory. As such, players are likely wondering whether they’re safe to eat or sell these mystery mushrooms, or if they have another purpose. The in-game description of mystery mushrooms is: “An unidentified mushroom. Impossible to tell if it’s safe to eat or not.” It doesn’t really give players much to go off, and the sell value of 10G doesn’t suggest they’re all that valuable. They don’t even have a category, simply falling under ‘Unknown’, and seem torandomly stack in a player’s inventory or storage box, with random stacks of four, two, and one unable to be merged into one larger stack.
The truth is that mystery mushrooms have a use in the game, they’re just unusable in their unidentified form.
How to Identify Mystery Mushrooms in Rune Factory: Guardians of Azuma

Mystery mushrooms can be appraised by speaking to Mr Fungus and then identified as either an edible or a toxic type of mushroom. During the early stages of your adventure inRune Factory: Guardians of Azuma, you’ll be notified of a mushroom island in the sky, and you’ll be given the side quest ‘Mushroom Appraisal.’ Track this, and speak to Mr Fungus, who will explain the art of identifying mushrooms.
This will now give you the ability to take mystery mushrooms you find to Mr Fungus and either appraise them together, or have him appraise them on his own. Choosing to have him appraise it on his own only requires one of the specific types or ‘stack’ of mystery mushrooms. If you choose to appraise them together, you’ll use two mushrooms. Identifying a mushroom will consume it, so you’ll need to find more around the world if you want to use them in cooking.
The benefit of appraising the mushroom with Mr Fungus is that some species of mushroom require multiple fungi to be identified. If you appraise them together, you have a better chance of successfully identifying the type of mushroom. However, the type of mushroom will also determine whether you’re immediately successful in identifying the mushroom. You might need multiple mushrooms of the same species before you can successfully identify it.

Here, there, and everywhere
Mushrooms are common in the areas outside the autumn and winter villages themselves. When you go out exploring in these areas, look out for yellow mushrooms growing around the world. They often grow against the sides of cliffs or by trees and are marked on your map with a mushroom icon. All of these will be mystery mushrooms.
They can also be obtained by defeating the Flower Mushprite enemies. These are the large mushroom enemies, if you hadn’t guessed from their name. From my experience, these enemies almost always drop a mystery mushroom, though on the odd occasion, they haven’t. These mushrooms are more often than not toxic, however, so you’ll need to sell them.
Edible mushrooms, once identified, can be sold for a good amount of money. As such, spend time harvesting lots of mystery mushrooms and getting them appraised. This way, you can either cook with them to make meals with good buffs, orsell them for easy money.
